I read this phrase in a book, apparently someone told that to Yul Brynner. it sounds derogatory but what is the exact meaning of the phrase?

It means, "You're short." "Mother" is a cleaned up obscenity -- a substitution for motherf**ker. You'd have to heard the tone of voice before deciding if the speaker was hostile or not.
